Background: PhD student in bioinformatics with masters degree in computer science, exactly Algorithms in Bioinformatics (Qualification thesis: Genome assembly quality improvement: misassembly detection and closing gaps in scaffolds), bachelors degree in physics, and with experience in quality assurance and software engineering. (From Russia)
Project title: Continuous Integration for all biological applications inside Debian
Project details: The Debian Med project has packaged a lot of useful tools for bioinformatics, biology and medicine. Some of these are containing a test suite, but the major don't have test suits. Increasing the test coverage will improve the quality of bio tools (as the errors will be noticed at an early stage and fixed)
Synopsis: the aim is to increase test coverage of bio packages up to 100%
Benefits to Debian: Debian med team will be able to fix arising errors in bio tools as soon as possible, which means that Debian users won't face that problems
Deliverables: write test suites for as many bio packages as possible
Project schedule: Actually I have started to implement tests, but currently I have classes and full time research. I will focus only on the project as soon as GSoC coding time begins. The primary setup and research is done, so I will start exactly with the test suits. I expect to work 3 months full time, but the number of packages is too big -- probably I'll continue implementing test suits in the autumn.
Exams and other commitments: I'll have 3 exams in June (dates have not been declared yet). 13-16 of June: my lab is holding an international conference, I have to help my colleagues. 30 of June and 1st of July: I'll be at a conference.
Other summer plans: no other plans
Why Debian? working in bioinformatics, I use a lot of tools and I understand the pain of thouse, who face problems with usage. I really love the way Debian Med team carries about their users, and I would like to help to make the packages more stable.
My previous Debian contributions: none
Are you applying for other projects in SoC? Yes, I am applying to Applying Deep Learning techniques to regulatory elements with Ensembl. Please, note that I am also applying for Debian Med project within Outreachy program
